Layers are used for multiple things. SoundSpaces, SoundRegions, Gametypes, etc. Think of it as a way to categorize certain parts of the map. For instance, when you make a "Conquest" layer, you put stuff in there that you only want in the Conquest mode. You could even make layers that separate things only in Zero. For example, say you have a huge temple, with a CP inside it. Well, you can't exactly click on the CP, because it will always go to the temple object. Well, you move the temple object to a different layer--say "Temple", then you can turn visibility of it on/off. It's a little complicated to learn when you first get started, but once you get them down, it is really easy.
What specifically would you like to do with your layers -- new gametypes? I can help you with specific problems. I'd also recommend reading the gametypes doc as that covers layers very well.

Let me know what you need. If you're doing conquest on a BF1, I'd recommend this:
1-Open up the conquest layer
2-Delete all the CP's, Paths, and Regions
3-Open up the Base layer (design layer if you're converting a Pandemic map)
4-Copy all the CP stuff (objects, regions and paths) to the conquest layer, plus the vehicle spawns
You should be good to go. I've had some problems here and there, but theoretically, that's how it should work.
